There are many theories that defined the particles inside the atom. According to Rutherford's Nuclear Model, he reasoned that all of an atom's positively charged particles were contained in the nucleus, while the negatively charge particles were scattered outside the nucleus around the atom's edge. This adaptation was used to form the modern atomic model which states that, an atom has a small positively charged nucleus surrounded by a large region in which there are enough electrons to make an atom neutral. 

Since it is said that the nucleus of atom is composed of positively charged particles, then it contains proton.
